Currently, I am using the Ancients Council Mod and the Halut pack. I would recommend them both highly. :)
Do you have any mods installed? Generally, that is what causes problems like that.

Which version are you using? I have the AP beta and get 60K for a large/rare/tight/maso/military conquest. Otherwise you have to play gigantic maps.

A PQ13 or PQ14 later in the game can help to flip enemy planets near it, and colonizing them might trigger an event so you can change your morality. But as damoose said, you must build the PQ enhancing social improvements so they don't become a drain on yout economy.
I never played SC, but I did play SC2. That was fly around, collect resources, find other civs, and get ships. Pretty fun really.
Might be due to alignment. Paladin sounds like a ship for a Good player, whereas Wraith sounds Evil.
I have seen them twice so far, but I can't see any connection to the two occurances. I think it was completely random. Even the size was different. I was Pure good each time though.
Doesn't hurt to be the same alignment either.

You need to research the Alliance technology first. Then, you must have 'Close' relations with the other civs. :)

I play as the Populists, and pick +30 Influence, +20 Diplomacy, and +20 Morale.
