I would prefer to have the current research topic outlined rather than the progress bar. And yes, yellow is not the easiest color to track on (for me at least). An alternative would be to have a listing on the side of the research screen of the current and future research topics in the sequence to be researched.

My suggestion: Pay the pirates a portion of the bounty up front scaled to the size of the attacking force. This has the effect of knocking back the total whether or not they are successful. As a second thought, Shipyards should be able to perform the repair function for ships that they are able to build. The repair rate should not be as high as at a repair yard. Consider this as the ability to get needed repair parts and 'as-available' technical assistance.

Battle damage repair during fighting are the most critical repairs a ship's company can make. That's why entire teams are pre-designated to perform damage control and material is carried to make critical repairs. Having said that, to expect a severely damaged ship to bring itself to 100% readiness is not reasonable. I've seen this mostly with the bombers - If I've given a move order (to position for defense) and then an enemy arrives, the bomber(s) will continue to their ordered position and then attack, even if they fly right past the only target in the well. They should at least execute an 'en passant' attack. I can live with having to re-issue orders if I want them to concentrate their attack.

When you group move a fleet to a jump lane preparatory to jumping, the orientation of the group is rarely set in the proper orientation to jump. Jop, how about a clear line of sight model. That was one of the sugesstions put out there, as well as smaller (circle) angle increments like 45 degress, 30 degrees, and 15 degrees. The thought to make the circle angle adjustable via research was also suggested. I expect this topic to heat up again after Beta 2 gets out.

As it stand now you have a level limit of 10 experience levels on a cap ship and when all is said and done the "special abilities" are 3-3-3-1. How about letting the max level on special abilities go higher than 3? Or have more "abilities" available? That way you could further specialize your cap ships without having to go the "custom" route.
