Two things in DA: 1) When your space miner is on the same tile as one of your mining bases, you can't access the base to change assignment unless you move your miner off of the tile. Even though I had all trade route to the Yor, all treaties with them, and a 249% diplomacy bonus, I was still at friendly. Since I couldn't raise my relation anymore, I decided to attack the Korath, in the build up to the war, my military rating doubled, pushing it higher than the Yor rating. This pushed my relation to Close. So, my suggestion : Create a lot of ships. That didn't work
My experience is that even if you get to "close", you won't be able to ally with them until you've wiped out the other civs. So, it's basically just a matter of keeping Yor alive and killing everyone else. The whole alliance issue is just for the sake of plot, I'd guess.

IMO, the solution to this is not with the defense, but has a limit on which hull carry which weapon. Maybe Tiny/Small is limited to the first 1/3 of the weapon tree, Medium is limited to the first half, Large is limited to the first 2/3 and Huge has full access. I think the AI has the same sensor limits as humans. So, a transport with 8 moves, which he can't "see," wouldn't register as a threat because it wouldn't register at all. We wouldn't want the AI to have more sensory ability than the player, would we? Perhaps the AI should put more stock in sensors, because that would help it immensely. First, you have to have "close" relations with the particular race. You can see what's affecting your relations with a race by going to "reports" in the "foreign relations" section. There will be +'s and -'s based upon things like "shared borders" (-), "ethical allignment" (+ or -), "militaristic" (I've always seen this as -, but does anyone know if it refers to YOU being militaristic or the foreign race being so?), "trading" (+), and "historic relationship" (+) or "historic animosity" (-).
