Rally point? Hmm... that could be it. Try selecting the planet again, and then look at the bottom left part of the screen. You should see something about rally points on the UI. Try to delete or move the rally point. Let us know if that fixes things.

I don't know. Baised upon your description, it sounds like its just a graphical bug. Does the bug persist after you load the game? Have you tried lauching all ships form orbit (you can often see the ships flying around the planet, so they might be the cause)?

Ship templates was a new feature when DA was release, so ship templates only work with DA and TA. With DL, it was common practice to make a blank ship with the desired jewelery, and then upgrade the design whenever you wanted a new ship of the given model. I would suggest you start with Dread Lords (DL), then Dark Avatar (DA), then Twilight of the Arnor (TA). DL is the base game and is a good place to start. DA introduces super abilities, asteriod mining, mega-events and other stuff. TA introduces the unique tech trees, unique planet improvements, and new kinds of ship modules (and unique to civ versions of the stuff). Way back in DL, you could abandon planets and only suffer a PQ loss of 2. It was possible to repeatedly abandon colonies and recolonize until the planet became a PQ 0 planet. For most players, abandoning colonies wasn't very useful or productive so I imagine that few players from back then would know about this. By the way, there was a change in the game a while back so now abandoning colonies will reduce the PQ to 0, so there is little point in trying it out for yourself.

I'm concerned. I'm not not the biggest fan of the Elder Scroll series and I don't want games like Doom to be made into another clone of Oblivion or Morrowind. I also don't approve of the use of Securom, even to the lesser extent they have been used in Oblivion and Fallout 3 (Disc check). If they let ID Software to keep doing what they did well, we should be fine.
In TA, it can be more than mere "racial preference". Some civs have techs that unlock weapons more powerful or weaker than others. For instance, the Drengins get Ion Beams I to III, a group of techs that unlocks weapons that deal 3, 4, and 5 points of laser damage in that order.
