The actual cost of the factories is indeed cheaper. Simply buy one and see the cost difference. This in turn also makes them be built faster. Super diplomat would be a good choice for a cultural victory, regardless of an influence bonus or not. Yeah I really like the Krynn, so if I wanna play them I just change their Super Ability to something else. The only time super spy helps is when the AI decides to drop like 6 spies on you in 1 turn.
super diplo really a/e-ffects many things. The main one is that you can interact with the other races every few WEEKS as opposed to every few MONTHS. But it also gets you cheaper prices/better trades in the diplomacy window, allowing you to barter for basically anything. Ships, treaties, start/end wars, etc. Not sure that the super diplo has anything directly connected to influence exerted on other planets, other than the leaders maybe liking you more. I would be happy if they would simply make starbases able to fleet up using your logistics level. Then I don't have to "guard/sentry" ships on top of the starbases separately. Or not even have them in a fleet, but at least be able to dock ships at the starbase :)

Ive seen a minor race have up to 3 planets, with a decent fleet, and I bribed them to go to war against the Terrans, who they defeated in space, but they would never make transports to invade the planets
Hmm, sorta sounds like you just didn't pick the correct ship on the upgrade screen. When you go to the upgrade screen, it will have the first ship on your list highlighted, in alphabetical order, so usually it's a defender or battle axe. You have to manually click it to the ship you just designed. I've done that a time or 2 myself... You spend all that time designing the ship you want, and naturally assume when you upgrade an existing ship it would be to the one you just made
As another side note, declaring war also raises the chances of triggering the "secret meeting between others...the war has expanded" event. If you aren't familiar with it, what happens is that you declare war on Species X, and then Species Y and Z declare war on you. Getting another race to declare war on YOU seems to prevent this from happening. I think it also has something to do with how powerful your military is VS. everyone else.
Refitting ships in orbit shouldn't be too hard, though. Queue it up like you would a new ship. I would love to see that in a future version. Paying cash to upgrade a ship in the middle of nowhere seems strange to me

I notice the recalculation also, but assumed it was the same "bug" that prevents planets from revolting after a reload (which I assume is intentional so that people wouldnt save/reload repeatedly to get enemy planets to flip sooner when the crossbones appear). I've done the SB gifts as well as planets with high populations and no starport built. Usually the easiest thing for me to do is just plan ahead and declare war on someone before the 10 turn countdown appears.
Which starbases? You also need to research the appropriate branch of techs to upgrade more. Mining starbases need the industrial techs that allow for better factories. Military starbases need the 2 separate branches, as well as propulsion/weapons techs to advance. Influence starbases need the yellow diplo/influence techs. Econ starbases need the orange economic techs. You have to build constructors for EACH module you want to add. So, yeah, cheap
Thats one of the problems with high PQ planets. By the time you actually build 20+ tiles, it doesnt really matter.
