I ask because I've just noticed that, in the 7 times I've seen them between DA and TOA, they've never appeared before the beginning of year 6 at the earliest. I've been trying to figure out what possible influences there are on mega events, and I'm wondering if this is just a coincidence or not.

Honestly, have some patience. There's still a couple ongoing AARs - they just take a long time between updates.
But there was just one fleet, right? In that case, believe it or not, they were the normal pirates - the Mega Pirates show up with hundreds of fleets. The guys you ran into were apparently just some really powerful pirates.

I've never had any real problems with spore ships, for one simple reason: the Korath never, ever, ever escort them. This makes them infinitely more vulnerable then transports, and as long as I have even a slight edge in speed and sensors, I can shoot the things down all day long. The only time I've ever lost a planet to spore ships was when the Korath completely controlled local space and I had no way of intercepting it.

These are interesting food for thought, but not even TOA really provides us with enough day-to-day information about each civilization. Bafflingly, I've just had the Dread Lords pop up on an extreme planet with no problems whatsoever. In fact, they're building up fine. It looks like the cause of the bug is a bit more mysterious then I thought.
Also, another way to prolong alliance victories that I found by accident: disable Tech Brokering and trade for Alliances from the first AI to get it. This means you'll have to wait until your AI friends also research Alliances in order to form them, rather then just being able to give it away. This can make the diplomatic game a lot more interesting, as AIs will not stay at "Close" relations perpetually - you might have to work on them again when they do get it. I'd p
On the subject of alliances, I've found evidence to suggest that the AI may be unwilling to form alliances with other AI races until a certain time point. While I have never had anything to positively confirm this, I've seen the good AIs form alliances at the beginning of game year 7 again and again, so I increasingly suspect that may have something to do with it. If you don't create enough unclaimed planets for them, you may have a limited number of minor races. How many did you pick on the opening screen? The fact that it's always the Snathi is probably a coincidence.
The error here is that the reason the Arceans are in this mess in the first place is that they kept making the same mistake - attacking the Altarians - over and over again. Like I said, it fits slightly with the Arceans' backstory, but it's still stupid on their part. In addition, they should be trying to make peace with somebody. Fighting every major race in the galaxy at once is just insane.
Title is fairly self-explanatory. The Dread Lords made an appearance in my game today, but to my disappointment, they were right next to Earth, meaning that they were likely to be wiped out before doing anything. I tried to get the Terrans to make peace with them until things could get interesting, and surprisingly, the Terrans agreed. While this is good (sort of, they're building up fast) from a "fun" perspective, I was under the impression this bug had been fixed by now - it should not
So I'm playing a game on TOA where I've been at war with the Arceans, on and off, for four game years, and it's become clear they're doomed.
