Do you have enhanced taskbar enabled or disabled in Start11?

Are you using an autohide taskbar?
Touchpads sometimes detect the foreground window and send direct scrolling to that window (which will bypass MP) vs sending the mouse wheel message. What app do you have focused when you switch to the secondary?
Which menu style are you using? It would only be used on Win10/11/App etc styles not the Win7 one.

Both of those probably lack larger icons too. Some further changes have been made which should specifically help with the steam apps and blowing up the low resolution icons in the next Start11 update.

By missing icons do you mean no icon, but the text is there, or do you mean they have vanished entirely?

You should also be able to right click on the app in the all apps list in Start11 and under the more menu there should be a hide option.
If you press winkey + r and run shell:appsfolder does the app appear in that list?
Are you using anything other than Start11 which might impact explorer? Also do you have enhanced taskbar enabled or disabled in Start11?
Where an application has a low res icon as the biggest size available, the OS places this inside a box. How this is handled depends on the scaling factor in use as well as the destination size. What version of WindowBlinds are you using? It should say on the about page.
Is it files it cannot find, or programs? Is it possible you (or some optimizing tool) have disabled the Windows indexing service as without that the search results will show apps and settings only.

What settings are you using in Start11? That doesn't look like the usual Start11 menu for the control panel as it is showing that top blank entry which wouldn't be usual for Start11 as it gets filtered out.
Is this with a particular app? What settings are you using in Start11 as a quick test here isn't showing any problems and acting exactly like Windows 11 normally does.

You should have found the settings bar showed if your mouse to the top of the screen and paused it for a short time. It is odd as full screen is not the default for KVM either. Regarding HDR, we do not support HDR but I would have expected it to have been removed during capture. Is it possible you have an auto HDR mode enabled on the primary which is incorrectly interpreting the data as HDR?

We should have this resolved in future updates and this is undergoing testing. In the short term you can alter the registry key where the MAC address is saved and it should be ok unless you configure the machine and save changes. All the machines are stored here in the Windows Registry : HKEY_LOCAL_MACHINE\SOFTWARE\WOW6432Node\Stardock\Multiplicity2\Machines Each machine has a value called "MACAddress" which can be set to the correct value manually.
