By full screen do you mean maximized or using full screen options in the apps like f11 in edge to remove the title at too? I ask as in true full screen apps you will not get an auto hide taskbar to appear when you mouse down to the bottom of the screen. This is normal as otherwise full screen games would constantly have problems with it. If just normal maximized then you should ensure you have the option to reserve one pixel of space at the bottom of the screen is enable
Unfortunately this is due to how hdr works on Windows 11 with non hdr aware windows.

What did you change in the registry?
3.6 KM edition only allows one secondary at a time. Check you have used the right key if you own it via ObjectDesktop as well as a higher version standalone.
Did you previously have a much older version of Start11 installed? Or perhaps dual boot or a backup of an old install somewhere? Microsoft have terrible logic for detecting if something is installed and it triggers on the most odd things sometimes. Start11 V2.51 should be just fine with the updates.
If you restart windows do the blocks go away?
Have you tried the 4.01 beta release?

I would recommend updating to the 1.55 update of Start11 as 1.39 is from 2023. The check for updates button on the software should be telling you about that and I can only assume you disabled automatic update checks? Otherwise an upgrade to Start11 v2 which is a paid cost is something you might consider as it adds lots of new features.
You need to install the 11.04 update that it should have prompted you about recently. This is also downloadable from your Stardock store downloads.

Are you using enhanced taskbar in Start11? If not then this will probably be a bug in that patch as Start11 would have no involvement with painting those icons.
The number used by Multiplicity is the order the displays are listed in provided by the OS. The number in display properties is sorted differently by the OS for no apparent reason sometimes. This should not cause you any problems as it is purely a visual thing and nothing in Multiplicity cares about display number.
If this is happening without Start11 enhanced taskbar enabled then the issue is less likely to be Start11 as it does not provide the taskbar in that situation. My best guesses are corrupt icon cache or shortcut has a bad icon as apps running will use the icon from the shortcut. If the cache was bad when the shortcut was made then it might have the wrong icon saved. Might be worth seeing if the same happens if the same app is launched from search in Start11 or all program
That's a Windows thing I think for files marked as download from the internet. Nothing to do with Start11 itself.
Can you try the latest beta of Multiplicity available on your downloads on the stardock store as it adds in information on what it is trying to connect to and has some connection changes.

Do you have the option enabled to reserve a line for auto hide enabled in Start11? This is under the auto hide setting.
