Upgrading between colony and troop transport keeps the same number as colonists/soldiers...both directions. I accidentally upgraded one ship, so reupgraded it back and had all my people.

I hate to sound like a broken record on these forums, but that sounds like your video drivers. In your GalCiv2 folder (or subfolder...I can never remember where exactly) is a "debug.err" file. My only guess....a guess mind you... is that you are clicking on something else, but want two of them and the list changed after the first selection leaving your cursor on top of the Restaurant, which you then select. I've selected things by accident doing just that, so it's what comes to mind. As far as having a super project get built in the same manner a tile might auto upgrade, that I've not seen.
If you have a saved game not too far before game's end, you may want to download "Smart Exeption" from Stardock Central and run it. It won't fix your problem, but it will generate a report for you to send in to Stardock that will all but pinpoint the line of code causing your problem (you have to have the game crash with SE running). Posting your "debug.err" file may help as well.

you know, I've never looked for them. I do know the Neutral learning center is the most powerful research building in the game, but haven't even thought about the weapons,etc.
JP: Be careful making ships with 1hp. While they have their uses later in the game (cargo hull lots of engines and 1 weapon to hunt down transports), relying on a fleet of them will get you killed.
Hmmmm... I didn't think of this when I first read your post, but are you tech trading with the other civ's? I guarantee you they are trading heavily amongst themselves.
A couple games ago the Arcean and I were in a corner, with me farther out. The Terrans were in the middle, the Altarians and Torians were on the far side of the map (Gigantic map), and the Iconians were on the same side as us, but in the other corner. Ok bought this game off the shelf and didn't even know there was a collectors version. I see some parts I don't have lol.. How do I upgrade my game without reinstalling everything? Actually. I originally downloaded 1.0x directly from Stardock. While I did receive 1 email verification, I have never had to type in the serial number. Never. Last week , while waiting for beta 4b to install, I noticed a small "register serial number" box in the lower right corner of SDC. I went ahead and registered my serial number...but nothing forced me to do so. Maybe I've just had a more positive experience...or been lucky. Who knows?
Actually, they do that to prevent human players from sneaking in a transport and taking their worlds without an effort. A troop transport (unless armed) cannot "land" troops while there's a ship in orbit...and even if armed has to destroy all ships in orbit first. That is why the AI puts an unarmed ship in place, since most transports do not have weapons. Play the game. If you find Normal too easy, there's several other difficulty settings higher. Actually, it's not really "hacking" the game. GalCiv2 is presented as a fully moddable game. Stardock intended for most every portion of the game to be moddable. Otherwise, I honestly do not know what the crime tag is for, but am curious.

Can't help but grin. I couldn't find it with a basic attempt at searching the forums, but there is a thread in the mod folder that covers modding the tech tree in great detail.
I remember reading something about this problem in the forums, but I doubt I could find it again. There's a good chance you'll be asked to post your "debug.err" file. Ironically, if the game was still crashing, you could install smart exception (from stardock central) and it would generate a report all but telling them what line of code caused the crash. With the game working, granted with a major glitch, this may prove more interesting to solve.
