don't beat yourself up too much. I didn't notice the "construct" button until my third game. Was able to win without the starbases, but being able to use them is much nicer.

I just finished a gigantic map game (1.1 beta 4b) set with common everything. Planet numbers varied from 0-5 and each system w/planets varied from 0-3 habitable planets.

If there is no chance of your planets flipping, then just ignore them. If they later become a threat, either destroy them or deploy some influence starbases of your own. You don't HAVE to get rid of them just because they are there. I'll use the above quote because it covers a couple points:<b

In a B4 game I recently finished I made a 1 weapon, long range, fast sniper to take out their troop transports deep in their own territory.
