Um, I might be misunderstanding this, but why would you name your troop transport design after an Iconian fighter? Or have you been buying multiple Iconian fighters? At any rate, you can rename ships by clicking on the button in the top right corner of the control panel when a ship is selected.
How? I found that too and am rather curious about it.
As far as I know the reason for this bug has never been discovered, unlike the one on "Apocalypse", and so there's no known 'fix'. If you want to beat the mission, play it on the original Dread Lords. If you just want to get the final mission ending, open the GC2scenario file and read the "Victory" message.

An update: As this was done with the Ultimate Edition, I tried loading the scenarios from DA. This did not produce a CTD, but something is still wrong, as the scenario's diplomatic settings aren't working. For instance, the one in the debug file above ("Mano y Roboto") was a Terran/Yor one-on-one duel. When starting the scenario, I should be at war with the Yor, but I wasn't. Well, I own them all - but because of the bugs and certain other reasons, I play DA more often. Don't get me wrong, TOA is still a great game, but does have flaws that make it less enjoyable.

Similiar question - where do you save a custom scenario? I've experienced CTDs every time I try to start a scenario created with the TOA editor and I wonder if there may be a connection. I created a few custom scenarios for the original DL by directly editing the xml and saved them as a mod - do I do the same thing?

The AIs still redesigned their ships more than once a year, although they didn't upgrade existing ships to the new designs that I saw.
My favorite setting is to put habitable planets to "occasional", enable blind exploration and mega events, and set everything else to random. I never know what to expect in games like this, and it forces me to think on my feet. There can be occasional ugly results, like 9 AIs on a tiny galaxy, but even those can lead to some of my most epic games. Basically, the less I know about my galaxy before I play it, the better.

There is no book, but I suspect there's still a massive amount of unpublished backstory. Maybe if the Elemental novel does well we'll see a book for GalCiv III if/when it comes out.
There are many, many threads discussing this scenario, as well as a few of the other more difficult campaign missions. Unfortunately I haven't actually played the campaigns much, so I can't provide information on how to beat this mission, and the forum search feature is pretty awful... so you might just have to look for those threads randomly. Agreed, especially for the scenario editor, which has caused a CTD every time I try it.
To update this post, now that I've played several DA games I can say that the evil races are not weak at all. The Drengin have been a power in every game they've been in and I've just had my first experience with successful Korath. The Yor still seem to do poorly, though. Their miniaturization bonus lets them build fairly impressive ships, but they never seem to develop the economic base to build many of them. I would like to say that in my games, I generally feel there aren't enough ships to be 'realistic'. Except for certain AIs like the Torians who favor small and tiny hulls, I have almost never encountered a race with more then about 200 individual ships, even in full-tech games. I'm curious about your settings; what game is this (DA, TOA, original GalCivII) and what's the difficulty level?
Excellent post, mambaman! Despite what you have said in the past, your battle scenes are thrilling, and this was no exception. Good to see the war against the Torians taking a turn for the better for once. Out of curiosity, how far ahead of events in the story is your game? You mentioned before that that the Drengin were favoring you against the Torians, and here we learn that they're donating ships. Is this a "true" AAR written after the game, or are events still ongoing? BTW
