What happens when you open the Shell:AppsFolder? Open RUN (Win+R) and enter C:\Windows\explorer.exe Shell:AppsFolder Do the icons for the problem apps appear correctly?

I use a condensed font and change the % size to a smaller setting than 100%. This will make the context menus smaller.
I use OneDrive to back up my computer, and have for years. I am using Fences 6.0.3.1 and don't have this issue. The backup does not cause my fences to revert to the Desktop. Manually sorting doesn't work in Folder Portals, but in a normal Fence right-click inside the Fence and choose Sort by: None. Now, you should be able to drag shortcuts in any order you like.
Have you tried hiding the dock in question when playing games?

There seems to be an issue with 2.5.5.4 that when an app is open, hovering over the app in the taskbar manifests an Explorer icon with a blank thumbnail. I have rolled back to 2.5.3.1 which alleviates this issue and the Group texture issue I reported here https://forums.stardock.com/538357/page/1/#3979058 FYI: 2.5.5.3 didn't have this issue, so it was introduced with 2.5.5.4. If you open your image in the Windows Photos app you can crop the image and then resize it to 256 x 256. Then save is as a PNG file somewhere on your C: drive.
If the app is pinned to the taskbar (and not running), you can get this option by holding the shift key and right-clicking the app icon.

The easiest way to get rid of these apps in the All Apps menu is to right-click the app, select More, and then Hide from apps.
Maybe this will help. Note that if the icon size is not available, Windows will pick the next closest image and resize it as necessary. It also depends on your scaling.
Just choose Autohide and it should work as you want.
