I play large galaxies, and in many cases, one empire I haven't met yet is on the other side of another. I can't use the influence overlay.
I haven't seen this. Hell, I've had one game where the races were either Pure Good or Neutral. It felt like that one episode of Futurama where Zap Brannigan declairs war on the Neutral Planet.
I use Stellar Cartography to find any empires I haven't met yet.
Considering that mining abilities can go to 60% or more, I would consider it unbalancing. And Wolf is right, its not in the resource files.
Well, they get +1% to a random ability every turn, so I'd start worrying. It depends on your Soldiering ability relative to theirs. If its equal, ~1:3 invaders/defenders.

IIRC, the last line of the events where a civ declares war on you says that military hardware has been sold to that civ. I'm guessing those ships they get are the Die Humans ones.

The Metaverse score is divided by the square root of the number of games submitted.
Yellow stars have 10 base influence, I think. Then the population size and Star influence modifiers are added in. The Political Capitol adds 100% Star influence. I think I once saw an orange star with a class 13 planet and 35 base influence.
If you dive down, you can find the old bug report thread. The one with over 600 replies. We could make this into a game of hackey-sack. Brad un-stickies a thread, and we just keep bumping it to keep it on the first page. Of course, there's a very high chance of spamming.

I've seen the effects. Granted, I had Battleships at that point. I don't know if its supposed to be att/def/hp, but it might be just hp and got hit with the same bug Military resources had.

Well, how are you planning on installing it? This doesn't help us if we assume you're downloading it from Stardock but you're using a CD or vice-versa.
The AI could be easily changed into taking opportunities when they arise. Think about it, would you go after a heavily defended world or an undefended world that's a little further away?
If you turn on the ships minimap button, you can see your own starbases (and enemy SB's that you can see) as +'s.

Its right under the Military Projects list for that planet. If you're looking for an empire wide toggle, you're out of luck.
Maybe its a bug with morale calculation. It should have reset after that invasion. My guess would be that the check to see if a system defects to the I-League comes before the system's morale is calculated.

The Starship bonus has been a bit buggy. It does work, but if you save the game and reload it, the bonus goes away. It affects attack, defense and hit points.
They are treated as independent colonies for building ships and social projects. Modifiers from one planet's social projects don't affect the other. In the case of invasions and cultural defections, the system is counted as a whole, because owning one planet in a system means you have a claim on the system. The value of a trade route is dependant on the total revenue of the two systems it runs between.
